Might be wrong but this sounds similar to the kind of error seen in
other FDT programs, e.g., bedpostx, when the inputs aren't all
consistent i.e., the bvecs, bvals and DWI files don't contain the same
number of entries. There is a script "bedpostx_datacheck <data_dir>"
which can be run to check FDT data directories for consistency.
