Hi again Vina,

I have had a look at your data, and I am afraid that the problem is in
FNIRT not being able to quite handle your particular data.

The problem is the presence of a quite high signal in non-brain tissue
(I am never quite sure what that stuff is. I tend to call it gunk, but
I suspect meninges might be a better term) very close to the brain in
the parieto-occipital areas. This is something you often see in
structural scans, but the intensity in those non-brain bits are
typically lower than in brain-tissue proper. If you look at e.g. the
1mm MNI152 non-linear template you will see that this signal is
present there as well, but with an intensity that is ~half of that in
brain tissue. In your data (in the parieto-occipital areas) it has
instead an intensity ~twice that of brain tissue, and that is why an
intensity base method (such as fnirt) struggles to register it to the
template.

I have seen data like this before, and I don't really know why it
looks that way. In your data one component is clearly a quite large
intensity inhomogeneity (intensities in the frontal cortex is ~half of
that in occipital cortex), but fnirt has a model for that and ought to
be able to handle it if that was the only cause. I can only guess that
there may be differences between your sequence and that used to
collect the data for the MNI152 template that means that the signal in
whatever tissue that is has a much higher relative intensity. If any
"physicsy" person reads this he/she might give you a better explanation.

So, long term I think that it would be useful for you to have a chat
with your physicists and see if you can think of a sequence that
doesn't have this problem. Short term I think you are better off using
flirt (affine transform) for the data you have already collected.
