I *think* that the GUI batch system in SPM5 can handle these situations.
You just define the the onsets as empty, i.e. [].
These regressors will not be included in the design matrix and hence the
conditions will NOT be there. You will need to adapt your batch scripts to
deal with this situation. One approach is to use a consistent naming scheme
for your regressors and then use these names to define contrast and select
images for 2nd level analyses. you can find the regressor names in
SPM.xX.name. *Maybe* the GUI batch system can handle these issues as well.
