Thank you for your reply. I believe you are correct, our voxel sizes are 1.1x1.1x5 slice thickness. How do I go about uploading an example CON file? I've tried to search the FAQ and the website for a link or something..

this seems to be the crucial one. Everything else is just knock-on. It
seems that when initializing the fields fnirt somehow thinks the
knot-spacing should be zero. Looking at the code I can see that this could
happen, but only if the voxel-size is very large in the reference image.
Could you please download an example of your CON files and then email me
(off the mailbase) the reference number.
