Pablo Fernicola and other Word folks are developing a plugin that
could work with any SWORD enabled repository. We plan to support DOCX
submission from Word to arXiv via this route. The best link I can find
in Pablo's blog is:
http://blogs.msdn.com/exscientia/archive/2008/07/28/introducing-the-alpha-preview-of-the-microsoft-ejournal-service.aspx
Although the main thrust of the article is about the NLM DTD, this
article also mentions SWORD:

I should note that there are some problems with processing DOCX
submissions to PDF that we haven't sorted out yet. We have a server
running Word wrapped in a little web-service that we can call from the
main arXiv software. The problem is that we (and our collaborators at
MS) don't know how the find out whether Word was able to successfully
render all fonts (or what substitutions were made) or render other
binary objects included in the DOCX package. We could try to
verify/demand some form of "pure DOCX" but that goes back to not
helping authors as much as we'd like. I'd be interested to hear from
anyone else who has been experimenting with automated conversion.
Cheers,
Simeon
