Wrt position: if the FA was aligned well then when you apply the
transformation to the TBSS-derived stats image, that should be too.

It depends what you expect - resampling/upsampling always changes the
values because you have to interpolate the data, so yes things will
change. It may be that you're particularly noticing this because of
the 'thin' nature of the TBSS output - you might find it more
appealing if you use the tbss_fill script on the TBSS output stats
before resampling.
