Hi Takeshi,
your 4D image all_FA_skeletonised has been generated from the all_FA 4D image consisting of all your registered FA images concatenated *in the alphabetical order*.
Fslsplit is following the same order. So if your scans are indeed called case01, case02 etc., this order is maintained.
