Shibboleth 2.0. Logging in - even using the basic tomcat-users.xml.
Since we can't even login to the admin app I thought a fresh tomcat install would be best - I'll go with 6.

I have used both sucessfully in the lab and so my suggestion would be Tomcat6 and possibly java 6.
What issues are you having? Which version of Shib? The only particular issue with tomcat (it has other "annoyances") is to avoid using the APR connectors in tomcat 6
