Hi,
The options 2 and 3 in the old (FSL4.0) version of tbss_deproject are
combined in FSL4.1, because there is no longer any difference between
the original space of the images and the preprocessed data space in
the FA directory. Hence yes the 2 option in FSL4.1 should get you back
to the original subjects' data space.
So, you are not seeing the skeleton voxels project back into white
matter, which it should. Is it possible that you are trying to run
tbss_deproject from FSL4.1 using a TBSS analysis that was completed
under FSL4.0? These are not compatible I'm afraid as the registration
program changed between the versions.
