At some point I was told to register FA to T1 instead of T1 to the FA,
because T!1 has much higher resolution, which is optimal for FLIRT. Usually
I just invert the transform resulting from FLIRT to register T1 to FA.
I tried you approach and it seems that I am encountering the same problem as
before: the image that I register to the reference image (in this case T1 to
FA) is larger than the reference image. I attached an image, the white layer
is T1 registered to FA, and red overlay is the FA image.
