is it possible to save the output mask that SIENA uses to calculate the
White Matter volume from.
Also can you advise what is the best way to use a mask to isolate an
area/region of interest. I have tried BET and Registering the two images
(succesful) then creating a mask from one (T1)(successful) and finally
multiplying the binary mask by the second image (T2). I would have thought
that this would produce an image containing only those areas present in the
mask but with the intensity properties of the T2 image. The resulting image
is patchy and has areas of light and dark, inconsistent with the original image.
Can you possibly help with this. The ability to create masks from t1-w
images and use them to select important regions on a corresponding T2-w
(same subject, same time-point) is an important aspect of the analysis I am
trying to do
