You probably need to make sure that your CA's intermediate cert is presented as well as yours - there are some intermediate certs which are in IE but not in firefox.
Depending on the technology you are using (standalone tomcat or apache) there are various incantations needed needed over your certificates (which others would be better placed to explain than I).

Subject: Certificate issue FireFox 3 & IE 7
Hello
Our IDP works - in that it lets us log into particular resources.
However when I upgraded to FireFox3 as my browser it started throwing up
problems with the certificate but if you click allow exception it works fine.
IE 7 appears to be having an issue now but not actually telling us it is a
problem with the certificate.
Absolutely fine with FireFox 2.
It doesn't look good to tell a student they need to add exceptions and such
like, nor is it easy to tell someone not overly good with IT what to do. I
heard that the certificate issue was something to do with Janet and was thus
beyond my control to do anything about - is that true? If it is what are
other people doing? If it isn't has anybody else got this issue and if so
what did you do to cure it?
Thanks
