Hi Anastasia,
re-running tbss_2_reg on all the subjects means that you would then need 5*38 hours before getting all the files. I am surprised however that at least 4 or 5 new *.dof files have not been created. Could you please paste the output of a ls -al on your FAi directory?
More generally, if only few subjects failed and you are using the -T option, then the best thing to do is to isolate them in order for tbss to run only on those relevant ones...
Finally, I am not sure why the last 5 subjects failed for the creation of the *_nonlinear.nii.gz, but it might be possible to solve the problem without running tbss_2_reg another time so you should abort it.
