Hello,
The default is that the first spectra are on top (I think). But you can
set the order specifically by going to the Experiment --> Edit Spectra
dialog. The 10th column over says "Order" and you can number these
explicitly. The smaller numbers are for spectra that appear on top.
This also re-orders the spectra toggles at the top of the windows.
(There was a bug which meant that the windows were not automatically
redrawn, so I've fixed that now.)
