yes, your onsets should match the time of your reference slice. If you
want to set up a "standard" SPM fMRI design you can do this by adjusting
the "Microtime Onset" to match the time bin which covers your reference
slice. Alternatively (or if you want to work with the data outside of
SPM), you can adjust your onsets and set "Microtime Onset" to 1.
