A priori this is fine because all your images, prior to statistical
analysis, are in the same space with the same resolution.
However, you have to be careful and test 1. for differences between
group in the segmentation etc .. and 2. include these factors in the
statistical analysis. For instance I tried this with data from 2
scanners and the regressor that modeled the 2 scanners explained a lot
on the edges. In your case you would have 2 maybe 3 regressors: one for
the scanners, one for the orientations and one for the interaction (not
sure for this one though).
