The commandline has to include a whole lot more parameters than that. You
should probably take the commandline out of one of your probtrackx.log files
and use that as a starting point (it says the commandline that was used to
load probtrackx, minus the dashes at the end). Symmetric tracking uses both
ROIs as seeds and targets, first using ROIA as a Seed and ROIB as a target,
then ROIB as the seed and ROIA as the target. Finally the results are added
together.

So the command line would look like:
probtrackx --seed=<cortex> --mask2=<brainstem>
Also, how would you specify the euler integration option, as well as the
name of the directory.
Could you explain what is symmetric tracking?
