No, for non FA images, you really have to follow the
steps described in the "using non-FA images in tbss"
section of the tbss manual:

Basically, you are only using one, meaningful
skeleton, the one that has been built from the FA
information and the tbss_non-fa processing will
project your diffusion index of interest (MD, L1 etc.)
onto this previously formed FA skeleton.
