Hi again Gwenaelle, and thank you.
Sorry for bothering you, but I uploaded another data set with the same
problems that has not been registered beforehand (120949).
Any idea?
Best regards,
Florian

Hi again Florian,
I had a look at your dataset...
The problem is coming from the fact that you're
running fast after registering your T1w image to the
standard space. The interpolation is creating some
intermediate intensities that are messing up with the
histogram and subsequently with the segmentation (and
the ordering of the pve images). The best thing to do
is to run bet and fast beforehand (and that's what
fsl-vbm is doing).
Hope this helps,
Gwenaelle
