CALL FOR TARGETS: The CAPRI Experiment

The community-wide CAPRI experiment is a blind test of the ability of
protein docking algorithms to predict the mode of association of two
proteins based on their three-dimensional structure. A CAPRI Round
starts whenever an experimentalist offers an adequate target, and ends
four to eight weeks later with the submission of predicted structures. A
CAPRI target is a new, unpublished X-ray or NMR structure of a
protein-protein complex, the components of which have a known 3D structure.
CAPRI has been running for six years, during which 30 targets have been
subjected to blind predictions. Special issues of Proteins dated July 1,
2003, Aug. 1, 2005 and Dec. 2007 describe the results. The experiment
has greatly helped the 60-odd groups that participate in developing new
methods and algorithms. Its continuation depends on experimentalist
offering new targets.
We call upon crystallographers who just completed, or hope to complete
soon, the structure of a protein-protein complex, to make it available
for prediction. If both components of the complex are already known, the
predictors will be given the two PDB entry codes. If only one component
structure is known, the other can be taken from the complex and
communicated on a confidential basis. Four to eight weeks later, a
complete set of coordinates should be forwarded to the CAPRI assessors.
They will remain confidential until released by their authors.
