Thanks for the reply.
I have taken an account that was not logging in, changed the password
via the GUI now the account works, this is not a problem, but
potentially it is where there a large number of students.
I have a feeling the snapshot file being run in is not having ownership,
therefore the passwords are not being overrun but there are some
accounts where the students can login fine so the process does work, not
for all the students though unfortunately.
There may be a flag in the properties file that states ownership of the
password field.
Will look at ldap, not had much luck on a virtual server doing this
though.

Paul, you suspect it's an issue with passwords? Have you taken an
account that has a problem, changed the password via admin gui, and then
retested?
All the passwords are created via the snapshot input file, it should
match whatever is there. And you could always lose the entire problem by
enabling an ldap login via your directory service, which will everyone
will appreciate.
