I observed a similar behavior in that SPM5 windows will always jump to
the first monitor, despite the Matlab window happily sitting on the
secondary monitor. However, I do not see any crashes. Are you using the
latest updates ? I abstained from installing them due to the display
issues so I do not know if this is fixed or made worse by getting them
installed...
Not sure this helps, just to confirm your observations.

PS: SPM2 also initially jumps to the first monitor but can then be
convinced to stay on the secondary one by just dragging each window
over. Seemed a bit easier...
