As I said: "If you want to create code for creating an sn.mat". In the
segmentation, the estimated warps are from the individual to the templates,
so this code is used for generating sn.mat files that map the other way.
The Deformations utility should also allow you to write out inverse warped
images.

Thank you for your reply.
It in fact seems to be quite simple to get an inverse deformation image from
the _sn.mat file. However I would need to have a say _inv_sn.mat file to
apply to normalized images to get them back into native space.
spm_prep2sn excepts the output of spm_preproc which seems to be quite
different from a deformation image...therefore I cannot yet see the
connection between the two.

The Deformations utility will allow you to create the inverse in the form of
a deformation field stored as an image. Look in the TASKS pulldown, un the
Utils option.
If you want to create code for creating an sn.mat file that does the inverse
transformation, then you'll find clues in spm_prep2sn.m.

Does anyone know a way of inverting a _sn.mat file in SPM5?
I am aware that segment writes a _seg_inv_sn.mat file but segment in my case
is not really an option (FA maps with generic FA template).
Helmut Laufs has asked a similar question earlier this year but he seems to
have had no response.
P.S. I tried the get_orig_coord from John's Gems but it says SPM2-only and
(although the matlab code works) the results are quite far off right...
