Dear Henry,
You can do this with FSL by first using flirt to rotate the volume by
the appropriate amount and then displaying it using fslview. It's a
bit cumbersome because you need to manually create the rotation
matrix you want to use and then it's two separate steps. So if you
don't know the exact angle(s) of rotation, you have to do this
several times until you get it right.
If I remember correctly, the MRIcro display software offers a
slightly less demanding way of doing this with a rotation window
using either user specified angles or a little rotating ball thing
you control with the mouse. It's in a weird place, though, like
under a 3D rendering option and then you may need to specify a "cut
out" to see a particular plane.
