I think what you are doing is coregister and reslice, which means the
source image is matched to the taarget image and then written out to its
dimensions. What you want is to try Coregister only, which will
coregister the source image to the target image without writing out a
new file (the new positional information will be stored in the header
file which is advisable anyway as it avoids repeated interpolation steps).
