It is important to use appropriate reference data IF your proprocessing
step makes any kind of use of it. For motion correction, for example,
image 2 is registered to image 1, as is image 3-n. There is no outside
influence on this. The same goes for coregistration, which simply aims
at minimizing the difference between two images of different modalities.
Spatial normalization, however, is another kettle of fish: here, you use
an external reference in the form of a template to which you match your
image. This should be appropriate for your subjects.

I don't know, but if you have coregistered you likely have anatomical
images, too ;) If so, you can use these to get normalization parameters.
