Hi Kalani,
Sorry if I've misunderstood your question, but it sounds like this is
completely as expected. The "glass brain" is a single set of coronal,
axial, and sagittal *Maximum Intensity Projections*. So for example,
each pixel in the 2D coronal MIP shows the maximum over the voxels
lined up in 3D anterior-posterior for that pixel.
If you look at the 3D ROS image separately, e.g. in SPM's check reg,
or MRIcro, then you are just looking at a particular position -- e.g.
the coronal view is just the voxels at a particular A-P position, not
the maxima over the entire A-P depth.
