Hi,
You should run BET on your structural image, as the non-brain
structures (particularly scalp) appear to be giving you a bad
registration. We always recommend using BET on your images
prior to registration, and that is why we also use the avg152T1_brain
image for the standard.
When you do run BET, make sure you check the quality of the
result, as sometimes you will need to try different parameter
settings to get a good result.
