I just tried the save as on a project. It didn't seem to allow changing
the Project directory and Project file at the same time, so that sounds
like a bug. (That whole dialog is horrid and hopefully will be improved.)
But I'm not sure what happened with the rest of your save issues.
If you do the "detailed save" you should be able to put everything exactly
where you want. Unfortunately for this you need to look at both the URLs
(the absolute path) and the Storages (the relative path).
(This mechanism is being simplified in the 1.1 version of the API coming
out in the new year. Which is one reason I haven't spent too much time
trying to improve the Save As dialog.)
If you can't figure all the paths out, send us (Tim and I) a copy of the
top-level project file (i.e. Project1.xml) and tell us what directory you
want things in and we can edit it by hand.
