Right, I'm not sure what is causing this but here is a possible
work-around. The "Save as" dialog has two parts, the "simple" save and
the "detailed" one.
The "simple" one is supposed to figure out what needs copying and what
does not. But it uses a simple directory matching algorithm, so if your
data is in the same directory as your project that would cause a problem.
(Or if there is some bug floating around that we don't know about.)
So I would use the "detailed" save. In the "Data locations" table there
is a "Url serial". Make sure that that Url (as given in more detail in
the "Urls" table) remains as you wanted. And edit the Url paths you want
to change. Then hit the "Detailed Save" button. If that is still causing
problems then there's definitely a bug in there somewhere. (And this is
fairly complicated stuff, unbelievably.)
