Dear Poliakov,
I had a similar problem before when I avwmerge DWI nifti files converted
by SPM. I'm using RH linux WS 4. Have you tried converting the
existing nifti files(16 bit int) into float using a method described here

and avwmerge.
I'm also wondering if there is better way to do this.
