I am using mcflirt under the shell for motion-correctting DTI datasets
from multi-scan. In my experiment, the DTI datasets were acquired from 4
scans. Each scan was used exactly same sequence parameters (60
directions).
After concatenating the four-dataset together by using 'avwmerge', I
applied default command 'mcflirt -in <infile>' and got the output
'infile_mcf'.
Then I used FSLviewer (movie mode) checking the motion-corrected output
'infile_mcf'. I found that there still exists vibrating/motion in
'infile_mcf'. This means my motion-correction failed. I tried adding
'-dof 7' and '-dof 12' in 'mcflirt', but it doesn't help.
