If you can get your data into volumes, then the Coregister button should
produce a reasonable rigid-body registration. If the original slices of data
are DICOM, then you may be able to convert them using the DICOM toolbox,
which should reformat them as volumes. This does not work for all people's
data though.
Note that coregistration is only rigid body, so it wouldn't be able to model
the kind of brain deformations that occured during the op.
