A follow-up question - exactly what processing steps have been applied
to the saved filtered_func_data?
Also, to fully cross register and save all functional images with FLIRT
seems to take a prohibitively long time. If I wanted to look at
scan-by-scan time series data on cross registered functional data, can
you point me in the direction of how to do that in FSL?

Hi,
Sounds like you are loading a 3D volume and trying to
see a timeseries (which obviously won't work).
If you use "avwinfo" you can see whether the image is a
3D or 4D image as dim4, which is equal to the number of
timepoints, will be greater than 1 for a 4D file.

P.S. In a feat output directory, only filtered_func_data is 4D.
