I can only help you with the last point (which does not mean that I

You are using the -o flag option of edg-job-submit to keep track of your
serial submissions.
Can you check that the header of your joblist contains this magic line:
###Submitted Job Ids###
I have noticed in the past that job list files without this header were
systematically triggering the "list exist, Overwrite ?" question, while
job list files with this header were automatically updated with new
entries appended at the end.
