Hi,
this could be a source of error assuming that imaging parameters 1 resp. 2 always correspond to time point 1 resp. 2.
Although SIENAs error does not exhibit any relevant dependence on the slice thickness (at least in a range of 1-6mm for 2D acquisitions) and thus, slice thickness seems not critical, you may want to test it by a few scans using both imaging parameters.

Hello SIENA-users,
hello Steve,
how sensitive is SIENA to different image voxel resolutions of the two input
images (in-plane resolution or slices thickness)?
Should one image (or both images) be resliced to a common resolution before
using SIENA?
Asking, as some very interesting data exist here but some subjects got a
different protocol some years ago.
