Ok, so I've now modified feat so that it does not remove the reg_standard
folder. However, the 2nd level analysis continues to fail at the point
where avwmerge combines the masks, copes, etc. It says that it cannot read
the combined mask.hdr
This is especially troublesome as I recently completed another first level
analysis with a completely different set of data where I did the following:
1) ran first level analyses on each run of each subject with registration
turned off
2) registered each run to an averaged brain (of all subjects) by creating
the reg folder, sym linking to the required images and calculating the
transforms in the reg directory
3)running a 2nd level analysis to combine runs--> at this point the analysis
fails in the same way as my previous one (cannot read [combined] mask, cope,
etc.hdr)
It will complete the reg_standard directories, outputting readable images,
but the avwmerged mask, cope, are not readable or
I thought the first time this happened that my re-registered first level
feats were the culprits, but when the same thing happened on the fresh data
set, I thought I should ask for additional advice.
Any idea what this might be? My first data set had 14 subjects, 4 runs
each, giving the 2nd level gfeat 54 inputs. The second data set had 34
subjects at 4 runs each giving the 2nd level 136 inputs. (which is quite a
lot...would it be possible to just merge runs with a gfeat for each subject
and then use the copes for a 3rd level?)
