Hi - see the entry for acwcreatehd at
http://www.fmrib.ox.ac.uk/fsl/avwutils/
In particular - first make sure all run1* files are deleted.
Then set FSLOUTPUTTYPE according to what filetype you need (see
http://www.fmrib.ox.ac.uk/fsl/fsl/formats.html )
Then run avwcreatehd (note that it will create empty image data unlike
before).
Then fill the image data with whatever method you want.
