Hi

If these volumes are different " by a 180 degree rotation about the
z-axis" do you mean that when viewd inside MEDx you have anterior and
posterior parts swapped? If so, this can be totally unrelated to any
left-right issues. Unless you know the exact specifics of the data
acquisition on your hardware etc the best way is to test your epi
sequency using a phantom or some kind of marker for one of your
subjects - your local MR physicist or radiographer can probably help
you out. If your images are indeed stored in the same conventions as
the MNI template the  mis-registration you see is likely to be a result
of >90 degree initial mis-match, see Marks earlier email.
