I've been discussing this a bit with some other people, and also tinkered
around with it myself that I feel I've come up with a decent way to read the
images into AFNI:
to3d -anat -prefix s01_hiresanat_norm -view tlrc -xFOV 91R-L -yFOV 127P-91A
-zFOV 73I-109S -orient LPI 3D:0:0:182:218:182:s01_hiresanat_norm.img
for an image in MNI space that has been upsampled to 1mm voxels (using either
the header method you described or the -applyisoxfm 1 method), and
to3d -epan -prefix s01_coplan_norm -view tlrc -xFOV 91R-L -yFOV 127P-91A
-zFOV 73I-109S -orient LPI 3D:0:0:91:109:91:s01_coplan_norm.img
for images of 2mm voxel size. The nice thing about using FOV instead of SLAB
tags is that they don't change depending on the voxel size (SLAB sets the
origin from the center of the outermost voxels, FOV sets the origin from the
edge of the outermost voxels).
Although, right now I'm experimenting with actually setting the 'view' to
orig, and using AFNI's markers to perform a whole brain MNI -> tlrc mapping.
