We don't quite yet have an interactive tool for FSL - you can do decent
manual editing in both MRICRO and AFNI - I suggest one of these.

Sure - you can use avwroi to take an ROI from an image. You can easily
automate this too because avwstats <image> -w will tell you the non-zero
ROI in an image.
