I'm sorry that you've been waiting on a reply since last year ;-)
AFAICS you've nailed it, with a far better understanding of the process then I had/maybe still have. We DOME'd ourselves by hand, so I'm not to sure about the puppet subtleties.
On the subject of QTs and STs, they don't seem to perfectly align but we haven't hit any problems yet (touch wood). It seems to be a good idea to set up the storage resource reporting alongside your DOME to help keep track of this:

One minor gotcha is that I tried to get away with only putting a tiny quota token on the atlas base directory, but this didn't quite work out due to some dark data that I need to get round to clearing away.
Finally, we did go into downtime for the dome adapter reconfigure but that's because I mucked it up. In theory you could do it almost seamlessly- the thing that takes a while is the counter priming.
