Hi - sorry for the delay - my fault.
These are strange looking images - the noise levels outside the brain are
huge - is the result of the "RF correction" noted in your details.txt
file?
You also have very bright scalp compared with the brain, as well as some
spurious negative values. Both things can be fixed with the avwmaths
command below.
You can get good results with the following:
avwmaths_32R D1350AA_anrfc -max 0 -min 475 grot
bet grot grot_brain -c 105 154 92
