There is a plugin available which *almost* does what you need.
It is
Multi Group: 2 groups, 1 scan per subject
available at
http://www.fil.ion.ucl.ac.uk/spm/snpm/#PlugIns
Currently there is no 3-group comparison plug in. The best thing
(without a 3-group plugin) is to use the existing plugin to do the 3
pairwise comparisons between the 3 groups.
