We are using mouse brain MR images.

The normalize function in SPM8 converts our neurological nifti images into radiological orientation. 

Can we remove that from the processing algorithm? Or change the headers so that the images are consistently in the neurological format?

We cannot find the relevant command that is doing this conversion during nonlinear alignment.
