If I understand your question, you want to be able to specify a bounding box for generating images spatially normalised to 1 mm isotropic resolution.

The bounding box is in units of mm, and specifies coordinates within MNI space that define the corners of your normalised images.  I think you just need to change the voxel sizes for the normalised images to [1 1 1] instead of their current default values.

Have you ever registered maps with 1x1x1 mm3 resolution in MNI space with SPM?
I can' t find anywhere the bounding box to do it!
