Hi,

I am trying to generate a fieldmap using two echos from a multi-echo gradient-echo sequence. After reading instructions from FUGUE guide https://fsl.fmrib.ox.ac.uk/fsl/fslwiki/FUGUE/Guide, I am a bit confused about the necessary steps:

Since I acquired the data from a Siemens scanner I am supposed to use fsl_prepare_fieldmap. However I do not have a single "phase image" but just two phase images from two echo times. In this case, should I go through the procedures of unwrapping the phase images and calculate phase difference image using fslmaths? Then using the phase difference image and (concatenated?) magnitude image as inputs for fsl_prepare_fieldmap?

Or I should go over the whole procedures for "NON-SIEMENS" data?
