Dear FSL,

I have used FEAT for preprocessing, What should I do to obtain a better structural-to-standard registration,I have used non linear registration for preprocessing

I'm afraid I have to disagree - the structural-to-standard registration is quite poor. It looks like the structural brain extraction could be improved, as there is a strange bright artifact in the posterior region of the image qhich is throwing off the alignment.

However, even with an improved brain extraction, you may still need to tune the registration further, as the image is quite atypical with respect to the MNI152.

Your command  looks ok, so the problem might be with the registration itself - what is the quality of the functional to structural, and structural to standard registrations?

I have used following procedure to apply transform on my mask Visual.nii.gz

applywarp -i Visual_MNI.nii.gz. -r reg/example_func.nii.gz -o Visual_func --postmat=reg/highres2example_func.mat -w reg/highres2standard_warp_inv

and the result can be seen in this image , seed Visual_MNI is attached for your reference.
