Hi Adam,

FLIRT performs linear registration - it only applies rotations, scalings, translations, and possibly shears. For this reason, it is suitable for registering two images which are of the same brain, i.e. have the same shape. So if your images are from the same subject, you should typically use FLIRT.
FNIRT performs non-linear registration, which involves local deformations to the source image to mould it into the shape of the reference image. FNIRT is typically used to register the brains of different individuals to a standard space.
