You can use EDDY to estimate motion (both between-volume and within-volume) : https://fsl.fmrib.ox.ac.uk/fsl/fslwiki/eddy

You can then use EDDY_QC to easily extract the motion parameters (plus other measures) from the output of EDDY: https://fsl.fmrib.ox.ac.uk/fsl/fslwiki/eddyqc/UsersGuide
